    Estimating HIV transmissions in a large U.S. clinic-based sample: effects of time and syndemic conditions

    Introduction: Little is known about onward HIV transmissions from people living with HIV (PLWH) in care. Antiretroviral therapy (ART) has increased in potency, and treatment as prevention (TasP) is an important component of ending the epidemic. Syndemic theory has informed modelling of HIV risk but has yet to inform modelling of HIV transmissions. Methods: Data were from 61,198 primary HIV care visits for 14,261 PLWH receiving care through the Centers for AIDS Research (CFAR) Network of Integrated Clinical Systems (CNICS) at seven United States (U.S.) sites from 2007 to 2017. Patient-reported outcomes and measures (PROs) of syndemic conditions – depressive symptoms, anxiety symptoms, drug use (opiates, amphetamines, crack/cocaine) and alcohol use – were collected approximately four to six months apart along with sexual behaviours (mean = 4.3 observations). Counts of syndemic conditions, HIV sexual risk group and time in care were modelled to predict estimated HIV transmissions resulting from sexual behaviour and viral suppression status (HIV RNA \u3c 400/mL) using hierarchical linear modelling. Results: Patients averaged 0.38 estimated HIV transmissions/100 patients/year for all visits with syndemic conditions measured (down from 0.83, first visit). The final multivariate model showed that per 100 patients, each care visit predicted 0.05 fewer estimated transmissions annually (95% confidence interval (CI): 0.03 to 0.06; p \u3c 0.0005). Cisgender women, cisgender heterosexual men and cisgender men of undisclosed sexual orientation had, respectively, 0.47 (95% CI: 0.35 to 0.59; p \u3c 0.0005), 0.34 (95% CI: 0.20 to 0.49; p \u3c 0.0005) and 0.22 (95% CI: 0.09 to 0.35; p \u3c 0.005) fewer estimated HIV transmissions/100 patients/year than cisgender men who have sex with men (MSM). Each within-patient syndemic condition predicted 0.18 estimated transmissions/100 patients/year (95% CI: 0.12 to 0.24; p \u3c 0.0005). Each between-syndemic condition predicted 0.23 estimated HIV transmissions/100 patients/year (95% CI: 0.17 to 0.28; p \u3c 0.0005). Conclusions: Estimated HIV transmissions among PLWH receiving care in well-resourced U.S. clinical settings varied by HIV sexual risk group and decreased with time in care, highlighting the importance of TasP efforts. Syndemic conditions remained a significant predictor of estimated HIV transmissions notwithstanding the effects of HIV sexual risk group and time in care

    A Global Strategy for Ecologically Sustainable Transport and other Linear Infrastructure

    The current Global Strategy for Ecologically Sustainable Transport and other Linear Infrastructure primarily sets up the objectives and principles for governments and organizations for mainstreaming biodiversity and ecological connectivity on transport infrastructure development. Additionally, it addresses the overall framework of stakeholders who must be engaged as key players in: • launching proactive policies, • establishing appropriate legal frameworks, • supporting better planning, • promoting multi-sector cooperation, and • encouraging innovative science-based solutions. We consider this as a living document as future versions may integrate additional elements with regards to governance, policy, and financing, in the attempt to develop a common comprehensive language and grounds for cooperation. This “Global Strategy” has been developed by an international working group coordinated by IENE and supported by an international coalition formed from the international conferences on transport and ecology and conservation organisations as IENE, ICOET, ANET, ACLIE, WWF and IUCN. The working group is drawn from global experts in transport and ecology and aims to work towards finding a ‘win-win’ solution for securing mainstreaming biodiversity and ecological connectivity and avoiding, mitigating, or compensating ecosystems’ fragmentation during transport infrastructure development or adaptation. This Strategy builds upon five years of development of the guidelines “International Guidance for Ecologically - Friendly Linear Infrastructure (IGELI)” initiated at the ICOET 2015 conference in North Carolina, USA. IGELI was an international debate with experts from all over the world continued during workshops held at the international conferences of IENE (Lyon, France, 2016 and Eindhoven, Holland, 2018), ICOET (Salt Lake City, USA, 2017 and Sacramento, USA, 2019), IUCN (Hawaii, USA, 2016) and ACLIE (Kruger National Park, South Africa, 2019). Summarising the Decision 14/3 on mainstreaming of biodiversity in the energy and mining, infrastructure, manufacturing, and processing sectors (CBD/ COP/DEC/14/3/30 November 2018) of 14th COP CBD (Sharm El Sheikh, Egypt, Nov 2018) (Convention on Biological Diversity 2018), the international coalition of the working group, initiated to promote the Strategy at the CBD COP 15 in China. We hope, this Strategy provides a useful tool and roadmap for promoting the urgent need of supporting biodiversity conservation and securing ecological connectivity at all scales of governance, policies, planning and implementation of transport projects internationally.     Unique Signature of Dark Matter in Ancient Mica

    Mica can store (for >1 Gy) etchable tracks caused by atoms recoiling from WIMPs. Because a background from fission neutrons will eventually limit this technique, a unique signature for WIMPs in ancient mica is needed. Our motion around the center of the Galaxy causes WIMPs, unlike neutrons, to enter the mica from a preferred direction on the sky. Mica is a directional detector and despite the complex rotations that natural mica crystals make with respect to this WIMP ``wind,'' there is a substantial dependence of etch pit density on present day mica orientation.Comment: 5 pages, LaTeX, 2 figures.     Using Phylogenomic Patterns and Gene Ontology to Identify Proteins of Importance in Plant Evolution

    We use measures of congruence on a combined expressed sequenced tag genome phylogeny to identify proteins that have potential significance in the evolution of seed plants. Relevant proteins are identified based on the direction of partitioned branch and hidden support on the hypothesis obtained on a 16-species tree, constructed from 2,557 concatenated orthologous genes. We provide a general method for detecting genes or groups of genes that may be under selection in directions that are in agreement with the phylogenetic pattern. Gene partitioning methods and estimates of the degree and direction of support of individual gene partitions to the overall data set are used. Using this approach, we correlate positive branch support of specific genes for key branches in the seed plant phylogeny. In addition to basic metabolic functions, such as photosynthesis or hormones, genes involved in posttranscriptional regulation by small RNAs were significantly overrepresented in key nodes of the phylogeny of seed plants. Two genes in our matrix are of critical importance as they are involved in RNA-dependent regulation, essential during embryo and leaf development. These are Argonaute and the RNA-dependent RNA polymerase 6 found to be overrepresented in the angiosperm clade. We use these genes as examples of our phylogenomics approach and show that identifying partitions or genes in this way provides a platform to explain some of the more interesting organismal differences among species, and in particular, in the evolution of plants

    Invited perspectives : challenges and future directions in improving bridge flood resilience

    Bridges are critical infrastructure components of road and rail transport networks. A large number of these critical assets cross or are adjacent to waterways and floodplains and are therefore exposed to flood actions such as scour, hydrodynamic loading and inundation, all of which are exacerbated by debris accumulations. These stressors are widely recognised as responsible for the vast majority of bridge failures around the world. While efforts have been made to increase the robustness of bridges to the flood hazard, many scientific and technical gaps remain. These gaps were explored during an expert workshop that took place in April 2021 with the participation of academics, consultants and decision makers operating in the United Kingdom and specialised in the fields of bridge risk assessment and management and floods. In particular, the following issues, established at different levels and scales of bridge flood resilience, were analysed: (i) characterization of the effects of floods on different bridge typologies, (ii) inaccuracy of formulae for scour depth assessment, (iii) evaluation of consequences of damage, (iv) recovery process after flood damage, (v) decision-making under uncertainty, and (vi) use of event forecasting and monitoring data for increasing the reliability of bridge flood risk estimations. These issues are discussed in this paper to inform other researchers and stakeholders worldwide, guide the directions of future research in the field, and influence policies for risk mitigation and rapid response to flood warnings, ultimately increasing bridge resilience

    Shot at Dawn: Late Photography and the Anti-War Memorial

    The military executions of World War One are the subject of Chloe Dewe Mathews’s 2014 photographic series Shot at Dawn. These events—in which hundreds of soldiers were court-martialled and executed for cowardice and desertion—remain controversial, without consensus or established collective narrative. This article charts historic negotiations with the subject but also considers more recent efforts to integrate these proceedings within memorial practice. World War One remembrance activities, whilst diverse, have often emphasised sacrifice, heroism and community. Correspondingly, participation and engagement were core values in the major British World War One centenary arts project, titled 14-18 NOW, from which Shot at Dawn was commissioned. Chloe Dewe Mathews’s contribution to the programme, however, presents a photographic aesthetic of resistance to the principles of inclusivity and remembrance elsewhere embraced by the project. As such, the work challenges the consensual politics of commemoration and—through the practices of late photography, land art and performance pilgrimage— substitutes trauma and forgetfulness for reconciliation and memory

    A Functional Phylogenomic View of the Seed Plants

    A novel result of the current research is the development and implementation of a unique functional phylogenomic approach that explores the genomic origins of seed plant diversification. We first use 22,833 sets of orthologs from the nuclear genomes of 101 genera across land plants to reconstruct their phylogenetic relationships. One of the more salient results is the resolution of some enigmatic relationships in seed plant phylogeny, such as the placement of Gnetales as sister to the rest of the gymnosperms. In using this novel phylogenomic approach, we were also able to identify overrepresented functional gene ontology categories in genes that provide positive branch support for major nodes prompting new hypotheses for genes associated with the diversification of angiosperms. For example, RNA interference (RNAi) has played a significant role in the divergence of monocots from other angiosperms, which has experimental support in Arabidopsis and rice. This analysis also implied that the second largest subunit of RNA polymerase IV and V (NRPD2) played a prominent role in the divergence of gymnosperms. This hypothesis is supported by the lack of 24nt siRNA in conifers, the maternal control of small RNA in the seeds of flowering plants, and the emergence of double fertilization in angiosperms. Our approach takes advantage of genomic data to define orthologs, reconstruct relationships, and narrow down candidate genes involved in plant evolution within a phylogenomic view of species' diversification

    Not all non-drinkers with HIV are equal: demographic and clinical comparisons among current non-drinkers with and without a history of prior alcohol use disorders *

    Studies of persons living with HIV (PLWH) have compared current non-drinkers to at-risk drinkers without differentiating whether current non-drinkers had a prior alcohol use disorder (AUD). The purpose of this study was to compare current non-drinkers with and without a prior AUD on demographic and clinical characteristics to understand the impact of combining them. We included data from 6 sites across the US from 1/2013–3/2015. Patients completed tablet-based clinical assessments at routine clinic appointments using the most recent assessment. Current non-drinkers were identified by AUDIT-C scores of 0. We identified a prior probable AUD by a prior AUD diagnosis in the electronic medical record (EMR) or a report of attendance at alcohol treatment in the clinical assessment. We used multivariate logistic regression to examine factors associated with prior AUD. Among 2235 PLWH who were current non-drinkers, 36% had a prior AUD with more patients with an AUD identified by the clinical assessment than the EMR. Higher proportions with a prior AUD were male, depressed, and reported current drug use compared to non-drinkers without a prior AUD. Former cocaine/crack (70% vs. 25%), methamphetamine/crystal (49% vs. 16%) and opioid/heroin use (35% vs. 7%) were more commonly reported by those with a prior AUD. In adjusted analyses, male sex, past methamphetamine/crystal use, past marijuana use, past opioid/heroin use, past and current cocaine/crack use and cigarette use were associated with a prior AUD. In conclusion, this study found that among non-drinking PLWH in routine clinical care, 36% had a prior AUD. We found key differences between those with and without prior AUD in demographic and clinical characteristics including drug use and depression. These results suggest non-drinkers are heterogeneous and need further differentiation in studies and that prior alcohol misuse including alcohol treatment should be included in behavioral health assessments as part of clinical care
